In braille, we some times have problems producing books with footnotes. This might be because footnotes are not always marked up the same way.

Books where footnotes works: 120581/563381

In the content:

<a epub:type="noteref" class="noteref" href="#fnt1-1">1</a>

In the note list at the back:

<h1 id="d1e7339">Noter</h1>
         <ol class="list-style-type-none">
            <li class="notebody" epub:type="footnote" id="fnt1-1">1 Først i januar 1996, åtte måneder etter drapet, undersøkte politiet med Telenor
               hvorvidt det var mulig å spore samtaler fra telefonkiosken i Kopervik. Svaret var
               negativt.
            </li>

Footnotes that does not work in PIP: 122695/565495

In the content:

<a class="noteref" epub:type="noteref" href="#f01001">1</a></p>

In the note list at the back:

<section epub:type="bodymatter footnotes" id="level1_19">
            <li class="notebody" epub:type="footnote" id="c03001">1 Dette avsnitt er en fullstendig omarbeidelse av O. Ryghs tillegg til 2nen utgave
               med samme tittel fogsa utgitt som eget skrift).
            </li>

I've also seen a production where the notes themselves were placed chapterwise, and had to be moved to the back manually (not sure what the book identifier was).
